In Adventure he is not actually fooled, Knuckles says he will just talk to Sonic about what Eggman said, Knuckles only attacks Sonic when he sees the Chaos Emerald in his hand and mistakes it for a fragment of the Master Emerald, because he's very overprotective with the ME. The Japanese S3K manual itself describes Knuckles as someone very smart.
