If pirates spawn in one of your systems and your fleets are far away, another way of dealing with them is to right away build a few defense platforms at the outpost in the same system. They build quickly (strikecraft ones usually work great), and it doesn't have to be a full-fledged starbase since even outposts allow a small number of defense platforms to be build. Alternatively, daisy-chain your starbases to guide collected trade back to your capital. Pirates cannot spawn in systems that have a starbase or mercenary enclave within them.
My guess is the fluctuations on resource output is somewhat tied to migration. All those conquered planets still have a lot of job spots despite removing some districts.
For the arc furnaces, I usually hover over the systems and the tooltip menu will show the number of arc furnace sites in that system or something like that. I try to build in ones with 20+ if possible. I'm a bit noob, so take that with a grain of salt, but it seems kinda helpful!
There's a great little mod called "Ideal System Locator" that is a godsend for finding systems to build arc furnaces, dyson swarms, habitats, etc.

Can't you see all planets and sort by planet type (i.e. molten) in the expansion planner?
