The entire bridge crew should have insisted that Captain Archer visit Dr. Phlox after this. That other craft was lucky they pulled out when they did, or else he would have destroyed them.

Archer didn't "pick" anything. He was minding his own business when the alien ship attacked his ship without any provocation and for no apparent reason, so he had every right to return fire. The fact the alien ship's weapons were too weak to inflict any damage is irrelevant. They refused to communicate and opted to attack instead. He actually demonstrated a fair dose of self-restrain by not outright pushing Malcolm aside and firing the weapons himself while he had a chance.
