In the middle of the fight with the Galactic Gladiator Celestialsapien, he strikes the deal and gets full control of Alien X. He uses him once or twice in Omniverse too.
He might not be using Alien X often because of Celestialsapien laws that might hold him accountable again, or because of Ben not wanting to be tempted by unlimited power, or yeah writing.
