Originally, you couldn't. Metroid Prime 3: Corruption added the spring ball, which allowed you to flick the Wiimote up to jump. Metroid Prime Trilogy (2009) retrofitted it's versions of Metroid Prime and Metroid Prime 2: Echoes with this functionality. Metroid Prime Remastered carried over all the changes from Trilogy including the spring ball, which is now mapped to the X button on most control schemes.

You flick the (wand) controller (not nunchuck) upwards, I think, while in morph ball mode if you have a newer version of the game.
