When you get into the caves and come across a puddle, its another pathway deeper into the tunnels. You have to submerge yourself in the water and move through the flooded tunnel to get to the other side. Be careful, if you stay submerged too long, you will still drown.
Are you aware there are crawlways under the water in the caves? In the first cave, you walked up to it, but I didn't see you check if there was more cave through it.
