They were included on the original master track. The version of the song that made it onto the album was actually just the reference mix; meaning that it wasn't polished up vocally or instrumentally. As such, the breaths weren't muted because this version was only meant to be a reference for a more polished mix of the song where the breaths and instruments would have been given a more polished sound. Thankfully, the band preferred this version out of several other mixes that were made and it ended up on the album instead.
