Japan has a history with tattoos being associated with very dangerous gangs, or the yakuza. So even if you aren't part of a gang, being a foreigner with tattoos (especially big ones) I guess is even more frowned upon. It's understandable, but it is also due to the unprogressive mindset of the former generation in Japan. Most of the younger generation are more accepting of tattoos, but still have to abide to that rule either way. So imo, it's better to just follow through those guidelines because there's a reason for everything, and it's respect to the country you're visiting. But they should also take the effort to say in businesses that they do not accept visible tattoos, cuz some (althought few) actually don't care whether you have a tattoo or not.
