There are two redstone wires that are crosses in the schematic that need to be dots. One on the back corner and another behind the redstone lamp. I'd your crafter just pushes out a block where you should stand it is because of this. This is only for the STD schematic file. The WDL works perfectly.
Thanks for the fix. I had the same problem. I downloaded the schematic on the Storage Tech Discord posted by Andrews the 2022-Jan-26, and the 2 redstones mentionned are crosses instead of dots. Tested in fabric 1.19.3 with litematica 0.13.0. I downgraded Minecraft to fabric 1.17.1 and litematica 0.9.0 and the schematic works fine, the redstone actually are dots and not crosses with those versions. I suppose that litematica does not save the redstone form the same way in newer versions. As the schematic has been posted on Discord in 1.17.1 version, it seems to bug in lastest version. Anyway, awesome crafting station, thanks for the work Andrews :)

Is there a tutorial because I tried building this with litmatica nd some how the system just completely broke after adding in the shulker boxes at the bottom

The WDL and schematic on STD both have correct redstone configuration with dots. What schematic are you referring to?
