I'd suggest to use the bottom Ballast Tank both fore and aft to keep the vessel upright by having it constantly filled with water (or weight blocks) I'd also sugget to have two interconnected (in a way they can connect only to each other and not to the exterior of the sub) Trim Tanks at the bow and at the stern of the bigger sub to correct the trim when submerged and on the surface (I'd also suggest to have a dedicated pair on both sides to correct the inclination) For the little sub, I'd suggest to take it out of the bigger sub and fix it outside the bigger one (so you can have more space to work) and then put it again inside (I actually think that the problem is related to one of the Air Inlets) And for the possible Torpedo Tubes... I totally support the idea of having a set of Torpedoes on the bigger sub. It makes possible for the Sub Mothership to defend herself while submerged
If you saved the small sub by itself then you can just replace the current small sub in the big one with the old small sub that didn't have any holes. Or it could just be a weird bug
