Do you mean the thicker strings? I'm not quite sure I fully understand what you mean, but I believe having a fairly distorted tone with a good amount of gain and using the bridge pick-up on your guitar (downward position for the pick-up switch) may be what you're looking for.

What do you set your dials to on your amp for such a clean tone? That's my main problem learning this song is that the lower strings are a bit more chaotic than the higher ones kind of drowning them out.

First up, it's important to mention that some parts can not be completely down picked at all. The breakdowns can't be down picked as they are too fast. While I down picked the intro in the video, I'd say this was unnecessary, and a better option would've definitely been to include some alternate picking in there. After looking it over, I can certainly see a better picking pattern which I couldn't think of at the time of the video. The verse, in my opinion is the only thing I would still consider mainly down picking. I still feel the same way regarding it as I still believe it has the benefit of simplifying the picking of the riff and tightening up the timing(rhythm) and technique(muting) when playing it. In this case, regarding the verse riff, it would be up to you to decide which feels best for you.
Down picking is generally more tiring. In the intro, it's mostly because of preference that I did that. If you feel that you can play it with alternating strokes cleanly and comfortably, then I suggest you go for that!
For metal, you'll want nothing thinner than 1mm and from experience I'd say nothing thicker than 2mm. Pointier picks are also generally preferred to ones with a rounder tip. Though, I haven't tried them out myself, a lot of metal guitarists swear by the jazz III dunlop picks. Most of these are around the 1.3mm thickness if I remember correctly, and they come in varying sizes. You could grab a few different ones and see what works best. Once you find the right pick for you, the job is done.

There are way too many riffs in a natural minor key using a pedal note idea. It's similar to many metal riffs in a way. As for the 7h8p7, it doesn't matter. Feel free to do it using hammer-ons and pull-offs. It's indistinguishable from the slide at the speed this is being played as both are legato concepts. I went with the slide as it felt easier. Finally, I rarely check out live footage. I only refer to them if I can't figure out anything about a song section from the studio version and even then it's for clues. I still refer back to the studio version. The reason for this is because I've seen so many guitarists change things up live or even when they are teaching their own riffs. Either they forget, change things up intentionally out of more convenience or boredom, or they just accidentally play something else.
