Additional rot protection can be achieve by keeping a small container of diesel and linseed oil on the job site. Using an old tooth brush, paint some on the end grain and just a couple of inches around the back, before installing it onto the house. If water gets on the board, it will try to roll around and suck up against the house.
I could be wrong, but it looks like you didn't use the roller that Zip provides on your Zip Tape (on your walls; it's fine on your ledger, I think). Bad idea to not do that

Do you not have to solid block the engineered rim board before running the bolts?
Not that I know of, especially with direct attachment. If you were to use the spacer method, that wouldn't be a bad idea
