I think there's lore behind that. Halo 2s brutes were from the more savage brute tribes while the Halo 3 brutes were brutes who were actually able to control their instincts and wanted to abandon their ferocity(even though they were still kinda horrifying, but not as bad as the other tribe)

It could be a rock, paper, scissors type of thing. Halo 2 brute > player character > Halo 3 brute > halo 2 brute. The player character in halo 2 is a lot weaker than in halo 3 so halo 2 enemies could usually kill the player rather quickly.

This clan was a pretty primal, but strong group of Brutes. However, when he was killed, Truth decided that he would rather have more intelligent, less primal brutes in charge of special combat missions, so he got the Vheiloth clan of brutes to take over missions involving the Ark in Halo 3

That's why he sent him to Delta Halo, because Truth knew that Tartarus was part of the more primitive Brute clans, R'thol, and he wanted to the more sophisticated and more open minded Brute clans, Vieloth, to be the commanders of his army . They've got armor for one on top of the sheer, meaty bulk of their Halo 2 past lives, they're better equipped with weapons of their own brutal design and grenades to use, they're probably better coordinated into a formidable military instead of reserve shock troops, and they have a bolstered zeal as they are, at least in Halo 3's story, the heavy handed bulwark of the Covenant
Halo CE plasma grenades are so satisfying. The kicking up of earth, the giant plume of dust and plasma energy on detonation, and the soil falling down again all made it the most satisfying plasma grenade out of any of the other halo games

The consensus seems to be that the reason Brutes are so tough in Halo 2 is not the Brutes themselves but the player -- apparently, on Halo 2 Legendary the player is the second weakest thing in the game, after the Flood Infection Forms. In Halo 3, all weapons do more damage, plus Chief got a major health buff, which made Halo 3 Brutes almost a joke compared to 2's. What seems to be happening here is that Halo 3's boosted weapon damage gives the Brutes from that game an advantage at range, while the nerf to their speed, melee and berserk modes done to make them easier to kill in Halo 3 makes them highly vulnerable to the Halo 2 Brutes' deadlier berserk attacks. Another factor is that the engine this fight was done in makes all characters auto-flinch, so Halo 2's Brutes are flinching from weapons they wouldn't flinch from in Halo 2 (IIRC, only the Shotgun and Sniper Rifle could make them flinch in that game). Even so, this is a pretty good demonstration on how the Brutes' programming changed between the games, as well as proof that Halo 2's infamous difficulty was mostly due to the player's max health and damage being low, rather than the enemies' health and damage being high.
