Here’s a theory- but maybe Warren’s plan to deal with the Charles eggs was to kill them immediately once they hatch- instead of draining the eggs, which is longer and could empower Charles As for why he trapped the villagers on the island- its to let them deal with the first Charles as he tries to deal with all the other eggs
