Personally i think it's time for humanity to acknowledge our built in desire to worship and instead of trying "to battle against faith" like some edgy man-children instead try to engage in truly higher level thought and try to focus that worship towards building things. Stalin and Mao have proven how that desire to worship can be used by anyone to destroy.

Truth is not defense against heresy
To be honest, the Inquisition can't attack him over this without debasing their own philosophical stance concerning the Imperium. You can't say the Imperial Truth is true and kill someone for disagreeing while at the same time calling the Emperor a god and killing anyone who disagrees. The Inquisition is hypocritical but such a contradiction would mandate that they kill literally everybody, including each other.

There is a science behind god-like powers.
"A being with immense power beyond your understanding" is a pretty poor definition of a god. A perspective like that allows your faith to become exploited, just like the Dark Gods did with Lorgar. The Emperor, by contrast, would see you liberated, even if it costs you the comfort of your faith.

It's not a mistake but a recurring joke. In many video the Oculus character behaves as if reading to a group of apprentices. The snap is there to refocus attention of the group, just like a teacher would do with it's pupils :P
I like to retcon that he was snapping his fingers at a servo skull that wasn’t paying attention with the mic while recording.
The warp might not be 'alive'... but it is awake... and somehow that is way scarier.

I really like how you drop the inherent xenophobia into even such a learned enlightened man such as your character. Supreme subtlety in your character design.
Big E had a couple ideological fallacies. The "problem" is the Warp being affected by raw emotions not thoughts or belief or necessarily faith. Sure religion does produce big feels but so do power lust, decadence and being exceptionally horny *glare at the /r/Eldar*. Unfortunately killing religion does not instantly make humanity into Vulcans. I feel like those two would get along quite well but Big E might still miss the point. They have emotions but they control or at least repress them. Short of lobotomizing every human's right hemisphere and removing all hormone glands, someone gonna feel something eventually. A simpler solution might have been to turn humanity into complacent second life sheep. Or maybe religion IS the answer. Encouraging and rewarding the good feels with a custom tailored dogma instead of, you know, spreading war and bloodshed across the galaxy. A concept infamous for mellowing people out. If he understood religion better, the ecclessiarchy could have been his best friend. Maybe the Warp Shadow Emperor understands this a little better during his timeout.
I mean the chaos gods humbled the fuck out of him.
He thought he could just bargain with their power and not pay his dues. They set the galaxy on fire and put the emperor on front row seats to see it burn.
He thought he could challenge them, and that humanity could be free of them. Now he is forced into eternal agony and insanity while watching the people he sought to protect be violated by chaos time and time again.
He knows the power gods can hold over believers. He is learning to utilize that strength. The fall of Cadia turned half the galaxy into a demon strip club, and it woke the emperor up form his long as torture coma.
He’s not even close to the same entity he used to be, and I’m not sure he has the sanity to still guide mankind. Nevertheless, he has his avenging son to do that. The emperor has learned from his mistakes.
The chaos gods created their ruin. I think the ascension of the emperor to true warp entity will change the warp forever. A cataclysmic pyschic storm that fucks everyone up.

In reality religion does not exist. In the sense that it is not a separate part of The Human Experience. People think that it only happens in churches or synagogues or mosques in temples but that's not true. The beliefs of something like modern liberal materialism are just as religious as something like Catholicism, with all of this same articles of Faith, doctrines of belief, heresies, blasphemies, clergy and so on. That said this is not a bad thing. The human being is not some mechanistic computer. It's true all of our impulses can go wrong and one way or another, but they can also all go right and lead to a higher state.
Regardless, you can never eliminate any of them, because it is the totality of them that makes us human. At best you can Violet lie and radically suppress some portion of it, but you will never get rid of it completely, and in suppressing of it you will cause pathological problem throughout the rest of the organism. It is not about cutting out or destroy them, but rather properly balancing and integrating that would possibly make humanity into something more.
In simpler terms, it is not running away from the war, or even worth pretending it does not exist, but fully acknowledging it, and confronting it, and owning all of those impulses and emotion, because only by doing so can you actually Master them rather than be Mastered by them. In short, the answer to anything important can never be a lie, it must always be the full truth oh, and only that can set you free.
Wrong. All of it is the answer. A fortuitous forging of faith, science and law simultaneously. Make sure neither overshadow or undercut the other; a three-legged stool. The only regression is to argue which one should be removed. The only progress is to argue how all 3 should be more finely balanced.
To remove Faith is to pretend Science has discovered all the answers to the eternally unknowable. To remove Science is to pretend Faith has found all the answers to the currently knowable. To remove Law is to give free reign to the unfaithful to act without fear of reprisal.

Even in our current timeline(which is followed quite closely in the 40k universe) people fought wars for religion, proving one faith is stronger then the others for decades to even centuries, destroying progress and placing blind faith for something that does not exist

The ending with the desperate plea to go back and reach the enlightenment of the Imperial Truth was heart wrenching, the unknowable future, bleak and fragile, is too much for one Historitor to deal with. Especially one that still remembers the glorious past with a tragic gaze.

Also, from what I’ve gleaned from the HH books and other lore, the Emperor seems to know in advance that he’ll most likely end up a corpse on a throne and that he could use the power generated by belief in the warp to further his ultimate goals.
i'm not too sure because the Emperor is written so inconsistently due to the fact that there has been literally hundreds of Black library,Horus heresy, forge world and game workshop writers to put their hat in the ring resulting in the emperor doing shit that completely contradicts his past actions.
like when he offered to help Mortarian take his home planet but he royally screwed over Angron even tho they were in a very similar situation.

The Imperial Truth was the Emperor's greatest gamble, and most secret weapon. Where best to hide a secret, in plain sight and within a kernel of truth.
And it failed spectacularly.
Blew up in his face so magnificently that all the other gods are still laughing at him. If he did it right there would be no hostile foreign spirits. Instead even the meanest imp has and does plague thr galaxy at leisure.

Don’t speak in generalities or with platitudes, but start at the same point as the Emperor (during Old Night) and explain what you’d have done differently to produce a different outcome. Remember, you’re on Terra, with tech barbarians, warp sorcery, Chaos mutation, etc. Further, you cannot suppress the existence of Chaos, including to those humans you meet when and if you leave Terra.

Basically, the Iron Warriors were shocked that the Imperium actually took up Lorgar idea, the entire basis of Heresy . The Traitors lost yet their idea won.

Weird idea: what if the Imperial Truth was an attempt to make humanity unable to conceive of the idea of the Warp, trying to make it harder for the creepy chaos gods to find them?
In fact, that's close to the premise. However, that would be impossible due to the fact that the Warp was still necessary for space travel. In other words,they had to know about it. The idea was to frame everything inside scientific logic, which if you ask me,is kinda stupid when you're literally an immortal being with seemingly limitless power.
I think it is eminently clear that the Emperor intented to make things worse for mankind for some purpose. For his own nefarious purpose. He's just another power hungry authoritarian liar.
Yeah, and the holes show when leverage a psyker or navigator is talking in the horus heresy, because they know there are horrible things in the warp with intelligence and I credible power, but aren't allowed to say anything. Magnus tries to tell Lorgar about them but can't contextually what he is saying because he is still trying to make it work within the confines of the Imperial Truth, which leads to Lorgar's seduction and fall to Chaos.
At the risk of Imperial displeasure, there is another aspect to the Lie that is seldom discussed, a horror beyond even that of our reflected selves and the gods therein. The gods of the Other, the gods of the Necrons, the star devouring C'tan. I remember some of the early hours herasy books. There was a human empire that knew of the nature of "kaos" and educated their citizens in how to resist its influences. Developed technologies to combat them. It was working, because lying about the nature of chaos makes people vulnerable to it. Then the crusade wiped them out
