My son mainly plays jazz, and I am wondering if you can still use a cup mute, or if you have to hold the rotary with two hands?

You'd need a top action rotary valve (TARV) trumpet to play anything on a rotary trumpet that requires single-hand playing. SARV - side action rotary valve - models like this one, the typical "Konzerttrompete") instruments are two-handed.
