By 2005 Dean was starting on Supernatural so they probably did not want to recast him. They could have had him leave for college and come back for the last episode. Writers do things like that all of the time.

I get why they broke up the first time. What would be the point of a relationship if they don't love each other. I get why they broke up the second time. Rory was in love with another guy. But the third time was just really stupid. They broke up because of what?! she's rich while he isn't. I mean, if you were gonna have Rory break someone's marriage, she should AT LEAST end up with him. When she finally did break dean's relationship, he left her and she didn't even try to convince him to not leave her. Also, i do know that dean and his wife would probably sooner or later get divorced because he didn't love her. But i think there was a possibility that he could learn to her but Rory ruined it.
