The album is a whole story - the flying whales are leading the way from Mars to Sirius, the overall message of the album is somewhat environmental and reflective on human nature

Hello from New England..This is one of many showcase pieces that Gojira have..This entire intro is so smooth and hints at chordal structures that will emerge throughout the song....When Gojira pull back just a bit they compose some of the most beautifully haunting music..And that main riff has a hook so huge it would easily catch Moby Dick

The whales don't just fly 'in the air'.
The album's got them going "From Mars...
    ...To Sirius".
It was a bit of a departure for me to consider such a heavy band as 'prog', but the fantastical nature of this concept album was quite an eye opener, they're even stages heavier than Mastodon!

The whole album this is from is a concept album with a story being told over all the songs. The narrator is living in a post-apocalyptic world where global warming has destroyed the planet, so he goes on an astral projection through the universe to look for guidance (hence the album title "From Mars to Sirius"). The whales are a repeating motif and he encounters them repeatedly on various worlds after they have escaped the earth mankind has destroyed.

You are so well spoken! I really enjoyed hearing your thoughts about this track that is very dear to my heart :)
I always thought of the song as a story about the earth destroyed by climate change : Most of the land has been flooded so the protagonist tries to learn a lesson from the whales , which still thrive as they now seem to "fly" above the flooded lands. Overall it's a bit cryptic but Gojira is into climate activism, they did a song for Sea Shepherd for example, so I think I might now be too far off :D.

This song is fun live. Circle pit is dancing and diving during the intro with inflatable whales. It hits like a ton of bricks after the drop.

Hey Brad, thanks for getting back to this after the stream issues. I should have known you'd struggle with the lyrics because I did as well. I think it's a story, but also about being in awe of nature. If you were somehow able to chill under the sea, then the whales swimming above you would be like they were flying. At least, that's what I think. Gojira tends to be heavy into nature and the environment, so it's good to always assume this with their songs if you're lost.
EDIT: Sorry, this comment is as long as the intro to this song, which is a little too long. I think the rest more than makes up for it.

Whales also breach the water and sometimes actually jump out the water because they have no gills (I might be wrong)

the ship sank so the whales are swimming above him with the light overhead.....or he could just be talking about whales from outter space. it's best not to dwell on it lol

I think it's probably best to listen to the album as a whole, you'll get the story better.

Love Mars to Sirius so much, but even as conditioned of a metal head as I am, listening to it in one go is tiring - I find breaking it up into about 3 parts let's me keep my attention stamina to properly appreciate it

You can also think about the fact that when it's a flood, and the city is underwater, being at the street level the whales are "flying" over the city.

Flying Whales is about what Joe saw when he astral traveled. The song the Heaviest Matter of the Universe is about his sleep paralysis and trying to get out of his body... Flying whales is what happened once he got out ;). The long intro in this song is symbolic of the process of calming down, falling to sleep and getting ready to leave your physical body to pilot your astral body. Then whammmm WHALEEEEEEEEEEEEEEEEEEEES! lol!!!

MAYBE my interpretation, but the imagery of being so low in the sea that you see the whales above you (in the sky)
Like, you're so deep into the depths that they seem to float in a glistening space above you
I mean, idk the message, but the image is powerful

The whales are literally flying from planet to planet. They're space whales and the stars are their sea. It's a concept album, and the whales journey is a central element of the "plot".
