I think the developers were unwilling to spend all the time to make your republic actually function as a republic instead of a monarchy, since they probably figured few people would go down that late-game route. So that’s why your republic still functions as an absolute monarchy like the other clans.

Republic ending is somehow more satisfying. 1. No more taking orders from the Shogun. OR the emperor, for that matter. 2. Do you really think the clan's going to start an actual republic? Hell no. Just a new pseudo-emperor
it's still my head canon that you do form a republic but it's hard to hold that belief when the daimyo in the republic path outright says "No Shogun, No Emperor, we shall rule Japan!" To be fair though, "we" could mean everyone including the commoners. In real life, that "republic" in Hokkaido during the Boshin War was just a desperate attempt to get western support.

A military leader is needed for now, the republic can truly elect it's new government after the war. There are indeed military coup de tats in history where the military dictator willingly surrenders his powers once he believes the country is secure enough for democracy.
