You have yourself mentioned the difference. In one case, the account is transferred to the account of the payee, in other the amount is transferred to the bank where the payee has his account and that bank in turn transfers the amount to the account of the payee

Any person who is account holder (including pensioner account holder in government bank) may issue crossed cheque with "account payee" restriction from his account. Such cheque can be cleared/collected through a private bank as well (but not paid over the counter as cheque is crossed).
