The one for Alpharius is in two near identical copies, with slight variations between the two. So I always took that as him having known or at least learning after joining Chaos.
I doubt it if they have a matching soul as they do, he would probably just think it's one guy, unless he had a specific vision of both of them together.
I think the Regicide game between the Emperor and Malcador where he pulled 2 Hydra pieces. Plenty of legions had forces on both sides but, the pieces represented the Primarchs themselves
I can imagine the Lion having a guess, and not having confirmation. From all the Primarchs, the Lion would have an advantage of “I’ve grown up with warpy mindscrew and survived it.” To survive Caliban, his reflexes and instincts would have to have been at the peak of his abilities. Similar to Russ, the Lion is an instinctual apex predator. Though in my own head, I could imagine Russ learning over a game of Regicide with Uncle Mal where based on Malcador’s teachings he pieces it together. The look on Malcador’s face at that moment too, with one slightly raised eyebrow and a ‘corner of the lip’ smile to say “I said nothing, and OFFICIALLY confirmed nothing.”
The Lion almost sussed Alpharius out while he was complaining as a regular legionary before they found Omegon. Russ made a "joke" to "Alpharius" that he was surprised there are only one of them

The Lion could very well suspect and wouldn't be as blinded by loyalty as Russ and Magnus. I don't think Dorn or Robute would know unless they both were open about killing their brothers, though even with that they might not suspect the existence of Omegon - only that Alpharius had some trick up his sleeve when he fought Dorn and managed to survive to fight Robute. And then they both might think Robute hadn't killed him either, and go looking for Alpharius again... even with both of them being dead. Or are they? A theory came up on another video about Alpharius and Omegon that I've fallen in love with - Alpharius died during the scattering. And TWO Primarchs sprung up after. Like the Hydra myth of old, when you cut off one head, two more took its place. That's what happened with Alpharius, and created Omegon. And that "Alpharius" was found on Terra, perhaps the first one found - but the "Alpharius" that was found was not the same "Alpharius" that was created by the Emperor. There was something different, something had... lessened... in him. The infant brought back to the Emperor was slightly less than the infant stolen from the Emperor, and the Emperor didn't know why. No one knew why. He didn't create Twins, and after the first few other Primarchs were found, any idea of Alpharius being split into two was discarded. So until they understood what happened to Alpharius, they couldn't risk announcing that they had found the first of the lost Primarchs. So Alpharius was raised in secret, and it wasn't until his other "half" was found that going public had to happen. I've expanded on the theory - I think that when one of the 20th Primarchs dies "incorrectly" (Heracles had to have his assistant cauterize the wounds to keep the Hydra from growing more heads) two more spring up, but they're NOT identical. They're weakened, like the power of a single Primarch now has to be shared between more bodies. That's why Alpharius and Omegon were smaller than their brothers, and potentially why the Alpha Legion were bigger - they were sharing a small amount of the power with their Primarchs via the Geneseed. So when Dorn killed Alpharius - and it WAS Alpharius, and he DID die - two more sprang up in his place at different places and times. (warp shenanigans so there isn't 3 primarchs in the Heresy unaccounted for) Neither of them are perfect copies, some memories are shared some are not, there's slight differences in opinions and attitudes, and they're slightly less powerful than they were before. So now there are THREE Alpha Legion Primarchs, one "Primary" (Omegon) and two "Secondary" (Alpharius 1 and Alpharius 1a). Maybe Robute killed one, maybe not, but upon the three of them meeting one another again (as they are drawn to each other on a metaphysical level), they realized something was very weird about them and they've retreated to figure out what's going on. Or more fun AND more GrimDark (how often do Fun and GrimDark belong in the same sentence?), they tried to fight it out to see who would be "Alpharius", couldn't come to a single victor, splintered the Alpha Legion into 3 and have been fighting one another ever since.

Alpharius and his legion never got the chance to have glory and honor like the other legions. They were always off the books doing the dirty work (and necessary work) for the imperium. So Horus gets all the acclaim and laurels for being “first found”.
I would think Roboute knew just based on micro discrepancies in paperwork and timings while he was poring over the records. On a more serious note, I would assume at least some of the Custodes would as well, with their Eyes of the Emperor playing cat an mouse for so long.

I've always felt Alpharius/Omegon was a case of split personality similar to The Narrator/Tyler Durden in Fight Club. So, no physical twin, but a completely separate personality. I am Alpharius. Rogal never faced Alpharius.
The whole first found son prophecy focused on Horus may not mean that Alpharius's story about being recovered by the Emperor as a child was a total lie. As a half of one soul. he may not have been technically totally found until Omegon was reunited with him. Horus was also the first found son openly acknowledged by the Emperor himself - that focus by the Emperor may play a lot into the prophecy. It's never a complete lie with Alpharius, there's always a little bit of truth.

But when met with the disguise abilities of another primarch, not to mention one (two) whose speciality is disguise and subterfuge, that deduction would be countered and neutralized, and against Alpharius Omegon it would be near obliterated. the primarchs are geniuses against custodes and that statement rings more true the lower down the hierarchy you go. but they're matched by one another the same way we are matched by other people. although yes, it's a war in and of itself to hide something like that from a primarch, much less several, if anyone could fight that war it's the twins.
I was wondering if you were going to include Guilliman. He is the details guy. Multitasking to the nth degree, nothing escaping him. I could totally see him using his Terminator/Predator HUD to spot the truth.

Konrad knew from the beginning. I think Konrad knew far more than any of his brothers but to early and not ready. The reason why big E didnt help Curze was to make him insane and that noone would believe him.Even Guilliman says some words about that.
