Interesting ideas you have with the story! A crossover with dark versions would allow for pretty neat interactions and allow for easier recycling of assets, but I think an original main villain would make the story more digestible for everyone. After all, not everyone will be fans of every franchise in the series. I doubt they'd put in Gundam or any other anime franchises. For Gundam, they have Super Robot Wars for mecha crossovers. Sanger and the Sakura Wars characters, who are known for their mechs, didn't use them because it wouldn't fit in with the style of Project X Zone. And for the other anime, Namcowould have a lot more publishers to deal with, since they only own publishing rights, and not the IPs.

I'm surprised you didn't mention Super Robot Wars OG Saga Endless Frontier and it Sequel Exceed on Nintendo DS since their Canon to the NXC/PXZ Series. The Story does have World Buildings in Namco X Capcom since there are Different Realms for Example the normal world where character like Ryu and ken is known as the Material Realm. For PXZ 3 Story is Should still Focused on the Protagonists of the Series Reiji Arisu and his Partner now Wife Xiaomu still continuing working for Shinra (not to be confuse with FF7 Shinra) which deal with the Supernatural and other worldly phenomena while stopping Saya and her organization Ouma the main Antagonists the story should be around Seven Years after the events of PXZ 2 the reasons being is that some characters like Haseo from Dot Hack and Leon S. Kennedy from Resident Evil are from seven years in the Future so having some returning characters be more older i will agree that the chapters so should more long but in namco x capcom the chapters are super long which get annoying and repetitive. Gameplay wise it should be the same but with new added features extending the XP Gauge to 200% instead 150% and if you perform the pair Units super move it will increase more damage or returning from Namco X Capcom are the cross over Multi Assault Special where two units attack the enemies in PXZ 3 case it can be two Pair units or two solo units dealing multiple enemies all depends on certain pair or solo units and how many they can take down from example in the PXZ 1 and 2 certain units take down two, three, or a total of four. Now as for the roster they should bring back returning character such as i mention Reiji and Xiaomu but also Ryu and Ken, X And Zero, Chris and Jill, Akira and Pai but bring in new and Returning characters from Tales of Arise, Klonoa, Kid Icarus, Star Fox, Bayonetta and characters From Super Robot Wars Original Generation. HOWEVER it should only be from those Four Company that being Namco, Capcom, Sega and Nintendo not Square enix, Arc System works, Atlus Idea Factory and so also Don't Bring Anime Characters.
