The clench has traditionally been a part of boxing. Many old school fighters from the 40's and 50's mastered the punch, punch, clench strategy. Fighters are supposed to be instructed to "fight their way out" of the clench. If the ref does say break they are supposed to stop punching until the ref says box. And they are told to protect themselves at all times. Excessive clenching became more discouraged over time but it still remains a ref judgement thing. Some refs like Carlos Padilla would not allow much clenching. Others saw it as part of the sport unless it got totally excessive. You will occasionally see a point taken away for excessive clenching but it is not real common.
I remember watching this fight. Ali even did his famous "Ali Shuffle" during the match.
