The reason why the Europeans fell apart was because they sailed west to find the Americas but found Ming instead which made them so confused they began killing themselves.

The tech system in EU4 is setup in a manner so that if you have a 'higher' tech level neighbour, then your country has an advantage in tech growth which is faster with smaller countries. Russian tech level is much higher than the natives and when tiny natives got a strong high tech neighbour, their tech levels must have jumped and suddenly their alliances worked out to have enough manpower to push out Russia and eventually a bit of the Spanish colonists.
