That IS actually a good point. Lillith shouldn't have her palisman. But she does. Maybe because she made it post joining the coven. She didn't appear to have a palisman yet. However if that was the case, other recruits would have them too and it was made clear they are all taken away.
It's a common theory - and the most likely to be canon - that Belos recognized Lilith as the woman who punched him because of the time travel thing. He needed her(I don't remember for what it's been a while since i saw the full explanation) for something and so he let her keep her palisman to keep her around Plus; Belos uses her a lot for advertising, and it would be suspicious to potential recruits if they knew the emperor's coven can't keep their palisman. Then almost no one would want to join the coven.
I personally read it as him only returning the Palisman because of the disdain he still has for the Clawthorne Clan, as he blames their ancestor for "corrupting" Caleb. Of course, he's still willing to employ Lilith, because in his eyes, she's "one of the good ones," because she's willing to bow to his new world order
But the real reason he probably did it is because Lilith had her palisman when she time traveled and punched him and he didn’t want to mess up the timeline that led him to power.

And it seems that it is in fact true that Flapjack was originally Caleb’s palisman. From Belos’s reaction to Flapjack it was safe to assume that he recognized the little bird.
Honestly,I want to see some form of humanizing for Philip,no redemption because that's practically impossible now but I sort of want to see the "human" side of his character yknow? And hunter is maybe supposed to be a clone or replica of Phillip`s brother so that is why the cardinal palisman likes hunter
