I think in the comics it's been proven that batman and joker know there real identities but don't share it with each other. The comic I'm talking about is the three joker's.
Now, I love Hamill’s voice work for the Joker in the Batman animated series, but I think his voice work for the same character in the Arkham games is even better. It feels more sinister and evil, while at the same time keeping that sense of humor that makes the Joker such a appealing villain in spite of his heinous acts.

What I hate though is that the antidote in _City_ was apparently worthless. Batman is still struggling with the poison in his system during the event of _Knight_ ! What IS cool though is how he literally conquers it in the end of the game with freakin' willpower. That's Batman being Batman.

The scene that changes everything for Batman. In arkham knight, he was still infected with the Joker blood even after he ranked the cure and it wasn't until his identity was revealed to gotham and his final battle with joker during the fear toxin inside him that he finally got the infection out once and for all.

Arkham Joker is the Greatest rendition of the Character The perfect Balance of over the top comedic, goofy cartoony but at the same time Dark, Evil and Creepy.
Greatest part about this scene is that the Joker won, he could have killed batman at any second he wanted but he CHOSE to keep him alive to save his own life, but either way, he won.
One thing I don't get is how Joker and Clayface pulled this off. At 0:27 the cowl says "0bpm.....status: deceased" on the "sick joker" then Clayface as joker jumps batman and gases him. When Clayface is revealed at the end you see this "sick joker" get up from the chair I guess he was drugged or something to keep his heart rate low?
Five years later but anyways, I think since they had more time to set up and clayface was just going to sit still they used a skeleton for him to mold around to simulate a real corpse with no pulse.
If you look close enough at the monitor that is next to Clayface when he was sitting, you can see that while the heart rate has flatlined, the brain waves are still going. Im pretty sure this might be a hint that this is not actually Joker.

Clayface can be cut apart. He propably made a "mannqeuin" form of Joker. Essentially a lifeless clone that looks like the Joker.
