Sonic 06 was always a wonderful meaningful game some parts made me sad on it when Blaze sacrificed herself to defeat iblis, but the game is Beautiful in many ways!

This would actually be a good Idea for a Sequel, but instead of Islands, they each go to a different time The Past, Present and Future, because they have split apart by some sought of deity and they need to put it back together and defeat the deity.

Either this, or you create an interesting dynamic by sending them to the opposite of their characters; send Shadow to the future where he has to confront how humanity has turned on him, send Silver to the past so he can experience what it was like before as he grows a connection to the people of the planet and yearns to protect them (further incentive to fix his future), and keep Sonic in the present because he's already explored both the past and future in Sonic CD.
The more I think about it, it might be clear that Frontiers is doing what Sonic '06 tries to be. Only much better. Both try to be the next generation for Sonic.

I hope that in the future they have a game like frontiers but allow regions as Sonic Silver and Shadow. I don't know much about silver or the larger story but they seem like such good characters that could be fun to play as.

Due to how "realistic" Sonic's model is in 06, I honestly think that model fits more into Frontiers than our current one!

No. Just limitations of the modding.
For example, Silver uses Sonic's blue glow and ball form cause he doesn't actually have a ball form in 06.
