I think Toby thinks that Michael knows he is the true Scranton strangler. Of course Michael doesnt actually know, just he is the only one who sees through him. And Toby knows of michaels dumb luck- and how he would ultimately lose if he tried anything. So to Toby, they have a mutual truce. And to Michael, he just thinks Toby is a wet blanket.

I always believed that the reason Michael hates Toby so much as that Toby is from Human Resources. The only Department of the office that Michael can't control, so Toby is free to call him out when he's doing things that are clearly unacceptable.
So the constant inappropriate comments, harassment, racism, sexism, and overall horrible things Michael says and does that he thinks is funny and charming is being "ruined" by Toby.
So he hates him.
I thought it was because he is divorced. And his parents were divorced and he hated his dad for getting the divorced. So he hates Toby.
