I have a theory, what if: Mama murphy is actually the doctor who steals shaun at the start of the game. That would explain how she knows your: "Energies" are tied to sanctuary. Because she actually remembers you.

That explains also her knowledge of Shaun being alive, familiarity with Kellogg's tactics as well as her being able to provide you with a courser recall code So quite likely that she is a rogue Institute doctor, who keeps her true identity secret. As well as it gives reason to her drug addiction - it might be an attempt to hide from feeling of remorse for her past actions
Snoogen11 she also may have helped that super mutant/ guy (can't remember his name) escape the institute and hide him since she know where she is when she says that you need to go to a sea but there isn't any water just radiation.
If you look at the security monitors in the institute and then go to that location and line up the camera, you'll discover the institute is using bird cams. Like cameras disguised as crows

Something similar's happened before. The Master (from Fallout 1) had trouble finding humans to turn into super mutants for a while due to the "Great Winter" in 2130 severely reducing the surface population.
That would be awesome. Fallout 5 would be someone trying to gather a surviving person from the Institute (perhaps Dr. Virgil? He was involved in FEV virus after all) to create a cure for the disease that has started to finish what the Great War began.

The only problem I have with Theory 5 is how does Preston also control the Ghouls and Mutant bands? After all about 65% of the time I'm having to trek from one end of the map to the other to deal with these bands that are supposedly effecting every settlement I help out.

The institute is vault tech. This is my original theory. So, first off, they managed to remotely open and close the door to vault 111, open the cry pods, and have access to all of the records of all of the residents. Also notice that they share an affinity for cruel human experimentation. Also, the FEV is seen effecting all fallout games. How could it move into the institutes labs if they weren’t with vault tech, who sent the info over? And, working on the manakin theory, there were several manakins in optimal experience to watch your battle with the death claw in concord, and a child in vault 81 wanted to know about that fight that he would have had no other way of knowing. Also, the Pip-Boy you revive is actually the way they were able to spy on you, and that’s how it was so easy for them to give you a way to teleport to the institute, from you Pip-Boy, which is essentially a big fit bit.
The Institute are remnants from CIT university and scientific center. They built their own bunker to survive the great war, and decided to build larger bunker and live here, instead of returning to surface. Very similiar as the Enclave, only difference is that institute is made mostly of pre-war scientists and their descendants, and Enclave is military organization (but there are lot of scientist). But some members of the institute aren’t descendants of scientists, but they are just people that were so smart, handy, talented, or invented something, and The Institute noticed them, captured them (that’s why they have bad reputation) but they didn’t kill them, they showed them better life underground. That is the part with vault tec. They may have took any of enclave and/or vault tec scientists that escaped their vaults after everything was fecked up in their vaults. And those scientists could have bring the knowledge of the experiments, maybe FEV formula, or even some FEV samples. Your theory may be right, but i don’t think that The Institute are vault tec, but the Institute can possibly have some part of vault tec inside. They could capture everyone they wanted, vault tec, enclave, pre war people, or even legendary Moira Brown!!! That would be good, because she is one of my favorite fallout 3 characters.

Vail 111 only has an interior console, meaning it must have been unlocked from the inside, or remotely. Also, how would they know there were still people alive in there? And why send Kellogg, their best operative, without a lead?

Erik Fröjdhammar on a serious note ,in the institute it actually says that they have synth birds and other animals ,you can even see concept art of them .but cats are just normal cats ,the reason you have more cats in the commonwealth is because the commonwealth is more stable compared to other wastelands .people don't need to kill every animal in front of them to survive ,they can just plant or buy crops .so the cat population was able to grow again

allegedly some brahmins have synth components, but i never saw that on my own. and the gorillas btw don't have synth components, although they definitely are synths. so a lacking synth component isn't necessarily a good indicator, that a creature is not a synth.
montanus777 it seems the game places synth components on people and things at different times. For example I have killed certain people in the game and there was no component but then I killed them not much later on in the game and there magically was a component. Just like some people I killed accidentally and found out they were but then when I reloaded before the accident and purposely tried to kill them at a later date they had nothing. So it seems it's more a game glitch/loading issue than it is any real lore based reason but that's just my take on it through first hand experience. I had a synth settler who was killed in an attack say synth component. And I reloaded until right before the attack, and killed every single person that I could and no one had one on them. Also had a settler go crazy and start attacking and they got killed and had a component. Same thing happened latter in the same play-through but that settler didn't have one. So who knows but like I said seems more like a glitch or issue loading the SC into their inventory or at least their loot-able inventory that you can see.
I have another one. The father ia not Shaun. When you access Kellog's memories, in the memory inside the vault, when you press on a cryopod, he says " I don't know why we didn't refreeze all of them. I guess the old man did not want many loose ends. Thus suggesting that the Institute's director at the time, 60 years prior was an old male, like the father. Furthermore, in Kellogg's next and final memory he even refers to the father as the old man. Finally inside the Institute, you can find a holotape named director's recording #108. There a female voice explains how irritated she was about the fact that a synth went in diamond city and killed many people due to a malfunction. That voice presents itself as the institute's director. However by reading Piper's "The synthetic truth" article states that this event happened nearly 60 years ago, at the time Shaun is supposed to be abducted. Thus the Institute's director at that time was a woman, which comes in contrast with Kellog's memories. This would suggest that Shaun was abducted more recent, and that the Institute killed him or raised him, and now he is a scientist there unaware of his situation. Combining that with other plot holes that are created, and with the fact that your first encounter with the Institute seems staged, you can conclude that the father is just the director, who wanted to conduct an expirement.

Shaun the synth is Shaun your son, changed with technology much like what was tested on Kellog. We know that Kellog was imbued with cybernetics, and that he was supposedly not very human any more. It's said he was just over 100 years old at the time of his death. I find it weird that such tech was only used on Kellog, so I propose something else: that technology was used on Shaun, effectively turning him into enough of a synth to control as one. Ludicrous? Maybe. Ludicrous enough to work? Also maybe.

The Father sent Kellogg & synth-kid-Shaun to Diamond City in order to create a lead on Kellogg, thus making the Sole Survivor go after and kill the merc since he had no more use for the Institute... That's why Nick and Piper remember Kellogg and a kid in Diamond City, because it happened some weeks before the SS woke up... The "Old Man" that Kellogg mentions is actually the Father
Wow! That was amazing. I have a question though. From Father's speeches, we learn that the whole purpose of kidnapping Shaun was to have access to a rather "Undamaged" DNA for making synths. So, first of all, how did they create an 3rd gen synth that comes into Diamond City, which is referred in Piper's "Synthetic truth" before kidnapping Shaun? And if the Institute could create 3rd gen synths, why did they need to kidnap Shaun? Anyway, loved your point of view.
What if shaun wasn't kidnapped, and the Sole Survivor is a new generation synth? As we know from Fallout 2, cryogenic experiments weren't a success (google Private Dobbs) and ended with people dying shortly after being unfrozen. (and everyone in vault 111 is dead except for you) So what if it was an extremely bold experiment? Just think, killing all vault 111 dwellers was stupid from the point of view of the Institute - they are unaffected by radiation, making them priceless, why wouldn't they simply evacuate everyone? Why the unnecessary violence with killing a parent of a child(institute did conduct different kinds of atrocities, but they were logical)? The institute has the teleportation technology, and even if they didn't at that time, why would they send Kellogg to perform such a simple task as extracting a child from a cryopod? Looks pretty much as if these were implanted memories, meant to encourage you to find the Institute ASAP Just think, everything in this game seems pretty staged. After you leave the Vault, you find your home almost untouched, with Shaun's crib on the same place, Codsworth is completely intact after so many years, he directs you straightly to the Minutemen, where strangely you have a "baptism of fire" with lots of raiders and deathclaws, discovering a power armour suit with minigun which was left there by means of mere accident.... You easily kill cybernetically enhancedKellogg and Coursers(coursers are thought to be almost undefeatable), which is extra funny if you play as Nora, who didn't have any combat experience at all. You infiltrate the Institute without being restrained or captured (and it also seems pretty staged). I could continue to reference different coincidences, but I am too tired to list them all. Of course, there is no any direct evidence to this, as well as there is a question of how SS manages to destroy the Institute if he was their test subject all along (recall code?), but still there are some weird plotholes that suggest such turn of events might be possible

When you actually go through with the institute they actually go in and teleport the synths back to the intitute rather than kill them like the Brotherhood does yet Katsumi dies anyways.
If you side with the Institute during Far Harbor, they directly tell you they have no synths impersonating Kasumi. Another theory; Deacon has been watching you since before you left the Vault. There is a watch-post near there with an "Ally" rail-sign, and there are entries on his terminal that support this.

I'm currently playing both Fallout 3 and Fallout 4 and can't stand the idea that my guy could be Deacon! The first time I met Deacon I didn't mind him, but the more I hung about with him and heard all his lies and bullshit, the more I disliked him.

Yeah, Graenolf, while I like the "it was a dream" subgenre I think and feel it has to be intelligently done as not to become the next "Oh, great... another Zombie Apocalypse game/movie. *yawn*.". I just wish Fallout 4's storyline wasn't entirely depedent on the parent coming to save their child. I wish it was more abstract or felt more impersonal overall, but in the end since you're the most driven individual in all of the Commonwealth with loads of pre-War knowledge that you would naturally come into eventual political and military power of the whole place to help usher in a new age of prosperity, or a new age of death, doom, and gloom if fascism is your play style.
This is not too far from my own theory. My theory is that the lone survivor died at the beginning, not at the first freezing but the second. Most science fiction agrees that cryogenic freezing would be harsh on the human body. Especially if done without proper setup. On top of that, the player character is thawed immediately stressed about having been tricked into a cryo pod, and stressed more watching their son get kidnapped, and their spouse killed. Then they get frozen again. My theory is that at the second freezing, the sole survivor dies. Shaun who grows up in the institute, finds out that the institute killed both his parents. But one was left frozen because, why thaw them out again? Shaun as an intrigal part of the gen 3 synth program learns how to make them, and how to pull memories from humans to implant them into synths it takes him years perhaps decades to perfect. And then, he uses his training to make a synth copy of his frozen parent. Why? Dieing as they froze would protect the brain and the memories inside. He pulls the memories he can and implants them in the new synth and puts the synth version of his parent in the pod. His plan was to use this synth to destroy the institute. He keeps this project off the records. If anyone finds out his plan could be ruined. But something unexpected happens. The institute make him director. He comes up with a new plan. Get his now synth parent to the institute. If he can convince them to take over as director, maybe then the idea of Man Kind Redefined would be clear. I mean your memories could be implanted into another body, one that wont age, then that would lead to a new age for humanity. A never ending age. As far as proof for my theory goes. You wake up with access to V.A.T.S. The Lone Survivor doesn't have memories of anything from before the beginning of the game (thing mentioned while looking at objects doesn't count as that is just recalling what was said at the time not actually recalling the event indicated). They don't gain weight when they eat, and they can eat a lot. This is the biggest piece of proof in my opinion. Bethesda included the idea that no matter what gen 3 synths will not gain weight in a game where you can pause the game to scarf all the food down to gain back hp. And finally, why would Father leave child synth Shaun, a boy that will never age in the care of a person that would die in 30 - 40 years of old age?
Kasumi actually admits later in the story that she didn't believe she was a synth, she just couldn't ignore what Far Harbor and Acadia was doing with synths and she wanted to know if they were dangerous or not.
WAIT. If the mannequins are actually synths, they what about the ones in the fun house at Nuka World. The ones reenacting the scene of your family pre-war. This also ties the theroy that you are a synth together. Father had you unfrozen and replaced by a synth. He says that he wanted to see if this world would drive you to madness, so maybe he had the synth-mannequins set up that way to taunt you after he saw that memory in your head, just an alaborate scheme to see how easily a man's mind is sent into insanity or depression.
What if the Director is the ORIGINAL Sole Survivor, and the Synth Suvivor is his 'redemption' for failing to protect & avenge his wife and son? And down the rabbit hole we go... lol
I've heard about the Preston Garvey theory and I just don't buy it. It's not his character. It's not him. He's just looking for someone to attach to to keep his own life together. I think Oxhorn described it best with him and how you're the General.
Love the Preston is the villain theory. It would explain what happened in my playthrough when - as we were attacking The Castle - he abandoned the raid to return to Sanctuary (he wasn't my companion at the time) and then walked back to talk about how "we" had won the fight after the base was secured. I tried to blow the treasonous bastard up but he was still invincible. Hope Nuka World allows me to finally end the scourge of Garvey once and for all.
If there's a mod, which places a settlement in The Glowing sea. Then i'm downloading that mod. Stripping Preston of his cloths. And then i'll put him in that settlement, wait 1 in game year. Then finally i'll return to that settlement and see if he survived. If not then i'll take over every settlement on the map with Raiders

Since her parents swore to gave birth to her and saw her grew up the only explanation would be a replacement, which A would not make much sense simce she lives at the ass-end of nowhere B the institute actually tells you that she is not placed there by them.
Mannequin theory sounds pretty stupid imo, because how the heck could they get the 2 mannequins in Railroad HQ in it, and not getting the Railroad to notice anything? They would also probably have attacked the HQ long ago if this theory were to be true, as the Railroad is a very big security threat to them.

+Jean-Luc Martel That was due to Virgil, who knew how the Institute worked. It wasn't the Institutes fault that it was blown up, it was Virgils. The Minutemen used Virgils schematics to get into the Institute and blow up the reactor. If Kellogg would've worked faster on the Virgil problem, no-one would've gotten in.
You know you can pass a charisma check at the end of the DiMA quest line to send Kasumi back home right? She realizes later in the quest line that she isn’t a synth.

There is so much lore in Fallout 4, innumerable terminals with countless easter eggs.....the crowd-pleasing is the problem, not the writing. Making it too much like Halo or CoD.

Preston was Involved in Colonel Hollis's Group, they all got killed in front of him and destroyed the Minutemen, so the Gunners broke the ''Good'' Element he Controls, and Compromised it.

A manipulator who's more hands-on than Mr House, better than Vulpes and IF he really WAS genuine with the Minutemen RISING ABOVE everyone else, and actually BELIEVES what the Minutemen stand for, he'd be worse than Caesar is. Man, there should've been a civil war DLC, or Hunt the General, that kind of shit. Keep the raider armies, change them, or kick them out.
Dog God the whole civil war thing would be really awesome where its 4 faction like supermutants, brother hood of steel, enclave, and ceasers legion all fighting it out for supremacy and you can choose either faction that would be awesome for fallout 5 anyone agree.
Father keeps tabs on the sole survivor through Dogmeat. Dogmeat is a synth. Remember in the begining, the sole survivor reacts to a dogbowl saying he misses the dog the family lost. Father may have created Dogmeat because he knows that the Sole Survivor would take the dog. When you visit the institute they have synth gorillas so it is possible that Dogmeat is a synth dog.

plus you only take out the brotherhood if they're hostile to you, otherwise the Minutemen leave the Brotherhood alone, and taking out the institute is his choice. Every action he takes fits perfectly with his stated goals, you have to assume nefarious ulterior motives and additional actions that can't be happened across by chance for it to make sense.
I doubt the Preston stuff considering you meet him fighting raiders and I kept the peace between all factions (save the institution) when siding with the minute men. Preston gave up command because he got most of his former unit wiped out and others deserted for the Gunners. People see the wander as an invincible savior hence the quick ascension in rank

I've know she wasn't a sinth. I figured it out when the guy tried convincing me I was a synth. and I had to have extremely high persuasion to convince him so he is obviously a persuasive person.
I loved this video. I was expecting a shitty boring list that wasn't very believable but you really did a good job. I lost my girlfriend and love of my life recently and we were huge into Fallout together, it's times like this I wish she was still around to share things like this with. Of the four theories, the 4th one involving Kasumi is the reason why I prefer to do the Bar Harbor (sorry, I live in Maine, so, for me, it's Bar Harbor lol) DLC completely through before I even get to the Institute. That way, no matter what, Kasumi is safe. As to Preston being a bad guy... well, after I take over all settlements in the Commonwealth for the Nuka-World raiders, I am gonna go on a spree and kill every last living thing in the Commonwealth... just because I can lol
Mama Murphy is a drug lord: Throughout the game you'll hear multiple raiders say "The Jet will make you jittery,*sigh* she was right..." It's not a very solid theory but it has potential.
5. While it could be the New Plague, it is strange that MacCready doesn't say anything about others having it. I find it highly unlikely it is such because of one important factor, why doesn't MacCready nor any of the BOS have it? One last important note, the New Plague was a fast killer, and as we know MacCready 's son had it for a long while. A plot-hole exist in the game, admitted by Bethesda, according to the Immortal, his blood could cure anything and keep you healed, so why is it you never are able to give MacCready the meds from that and cure his son? Also, the Immortal or even the Institute could have also made the vaccine to save Duncan, though the game suggest it is only one dose. It seems logical that the Institute would dearly want to cure it as it affect the Human scientist and 3rd gen Synth too. 4. This is proven false as Mannequin are simply there to creep you out in game (Institute does state what they used to spy on you and others, Crows, yep this is why you can kill them, BTW, and Wandering traders for example. They never say anything about Mannequins and Father got his info mostly from traders and most important Trashcan Carla, who is spying on you). Why they did this, because a few people in the forums at Bethesda would say they were alive and just pretending to be inanimate, from this Bethesda did the mannequin stuff to make you wonder, they also did this with Jangles and Teddy bears. They are just Horror Easter eggs. 3. I agree with this as a couple computers hint at this, though he may not have been considered her son, she did know him though. 2. She isnt a Synth, she was talked into going to help the Synth, however, the Synths knew she wasn't one. 1. No no and nope, Preston Garvey isnt a criminal mastermind. We are certain of this by how he reacts to activities you do. He is exactly what he claims, a person who cares about others and the Commonwealth.

i'm fairly sure you can also kill the brotherhood with their ending, but it is optional!! I sided with the brotherhood and after I destroyed the institute I got the option to start a minutemen quest called ''with our powers combined'' I wont spoil too much but it lets you, as the general of the minutemen, destroy the brotherhood, even though you've sided with them. (note: I'm fairly sure the quest fails immediately if you get promoted to sentinel) :)

I have a theory, what if: Mama murphy is actually the doctor who steals shaun at the start of the game. That would explain how she knows your: "Energies" are tied to sanctuary. Because she actually remembers you.

The institute is vault tech. This is my original theory. So, first off, they managed to remotely open and close the door to vault 111, open the cry pods, and have access to all of the records of all of the residents. Also notice that they share an affinity for cruel human experimentation. Also, the FEV is seen effecting all fallout games. How could it move into the institutes labs if they weren’t with vault tech, who sent the info over? And, working on the manakin theory, there were several manakins in optimal experience to watch your battle with the death claw in concord, and a child in vault 81 wanted to know about that fight that he would have had no other way of knowing. Also, the Pip-Boy you revive is actually the way they were able to spy on you, and that’s how it was so easy for them to give you a way to teleport to the institute, from you Pip-Boy, which is essentially a big fit bit.
The Institute are remnants from CIT university and scientific center. They built their own bunker to survive the great war, and decided to build larger bunker and live here, instead of returning to surface. Very similiar as the Enclave, only difference is that institute is made mostly of pre-war scientists and their descendants, and Enclave is military organization (but there are lot of scientist). But some members of the institute aren’t descendants of scientists, but they are just people that were so smart, handy, talented, or invented something, and The Institute noticed them, captured them (that’s why they have bad reputation) but they didn’t kill them, they showed them better life underground. That is the part with vault tec. They may have took any of enclave and/or vault tec scientists that escaped their vaults after everything was fecked up in their vaults. And those scientists could have bring the knowledge of the experiments, maybe FEV formula, or even some FEV samples. Your theory may be right, but i don’t think that The Institute are vault tec, but the Institute can possibly have some part of vault tec inside. They could capture everyone they wanted, vault tec, enclave, pre war people, or even legendary Moira Brown!!! That would be good, because she is one of my favorite fallout 3 characters.

Vail 111 only has an interior console, meaning it must have been unlocked from the inside, or remotely. Also, how would they know there were still people alive in there? and the gorillas btw don't have synth components, although they definitely are synths. so a lacking synth component isn't necessarily a good indicator, that a creature is not a synth.
montanus777 it seems the game places synth components on people and things at different times. For example I have killed certain people in the game and there was no component but then I killed them not much later on in the game and there magically was a component. Just like some people I killed accidentally and found out they were but then when I reloaded before the accident and purposely tried to kill them at a later date they had nothing. So it seems it's more a game glitch/loading issue than it is any real lore based reason but that's just my take on it through first hand experience. I had a synth settler who was killed in an attack say synth component. And I reloaded until right before the attack, and killed every single person that I could and no one had one on them. Also had a settler go crazy and start attacking and they got killed and had a component. Same thing happened latter in the same play-through but that settler didn't have one. So who knows but like I said seems more like a glitch or issue loading the SC into their inventory or at least their loot-able inventory that you can see.
Synth components are ALWAYS in third gen synths. Kasumi doesn't have one, so she isn't one.

I have another one. The father ia not Shaun. When you access Kellog's memories, in the memory inside the vault, when you press on a cryopod, he says " I don't know why we didn't refreeze all of them. I guess the old man did not want many loose ends. Thus suggesting that the Institute's director at the time, 60 years prior was an old male, like the father. Furthermore, in Kellogg's next and final memory he even refers to the father as the old man. Finally inside the Institute, you can find a holotape named director's recording #108. There a female voice explains how irritated she was about the fact that a synth went in diamond city and killed many people due to a malfunction. That voice presents itself as the institute's director. However by reading Piper's "The synthetic truth" article states that this event happened nearly 60 years ago, at the time Shaun is supposed to be abducted. Thus the Institute's director at that time was a woman, which comes in contrast with Kellog's memories. This would suggest that Shaun was abducted more recent, and that the Institute killed him or raised him, and now he is a scientist there unaware of his situation. Combining that with other plot holes that are created, and with the fact that your first encounter with the Institute seems staged, you can conclude that the father is just the director, who wanted to conduct an expirement.

Shaun the synth is Shaun your son, changed with technology much like what was tested on Kellog. We know that Kellog was imbued with cybernetics, and that he was supposedly not very human any more. It's said he was just over 100 years old at the time of his death. I find it weird that such tech was only used on Kellog, so I propose something else: that technology was used on Shaun, effectively turning him into enough of a synth to control as one. Ludicrous? That's why Nick and Piper remember Kellogg and a kid in Diamond City, because it happened some weeks before the SS woke up... The "Old Man" that Kellogg mentions is actually the Father
Wow! That was amazing. I have a question though. From Father's speeches, we learn that the whole purpose of kidnapping Shaun was to have access to a rather "Undamaged" DNA for making synths. So, first of all, how did they create an 3rd gen synth that comes into Diamond City, which is referred in Piper's "Synthetic truth" before kidnapping Shaun?
And if the Institute could create 3rd gen synths, why did they need to kidnap Shaun?

As we know from Fallout 2, cryogenic experiments weren't a success (google Private Dobbs) and ended with people dying shortly after being unfrozen. (and everyone in vault 111 is dead except for you)
So what if it was an extremely bold experiment? Just think, killing all vault 111 dwellers was stupid from the point of view of the Institute - they are unaffected by radiation, making them priceless, why wouldn't they simply evacuate everyone? Why the unnecessary violence with killing a parent of a child(institute did conduct different kinds of atrocities, but they were logical)? The institute has the teleportation technology, and even if they didn't at that time, why would they send Kellogg to perform such a simple task as extracting a child from a cryopod? Looks pretty much as if these were implanted memories, meant to encourage you to find the Institute ASAP
Just think, everything in this game seems pretty staged. After you leave the Vault, you find your home almost untouched, with Shaun's crib on the same place, Codsworth is completely intact after so many years, he directs you straightly to the Minutemen, where strangely you have a "baptism of fire" with lots of raiders and deathclaws, discovering a power armour suit with minigun which was left there by means of mere accident....
You easily kill cybernetically enhancedKellogg and Coursers(coursers are thought to be almost undefeatable), which is extra funny if you play as Nora, who didn't have any combat experience at all. You infiltrate the Institute without being restrained or captured (and it also seems pretty staged).
I could continue to reference different coincidences, but I am too tired to list them all. Of course, there is no any direct evidence to this, as well as there is a question of how SS manages to destroy the Institute if he was their test subject all along (recall code?), but still there are some weird plotholes that suggest such turn of events might be possible

I'm currently playing both Fallout 3 and Fallout 4 and can't stand the idea that my guy could be Deacon! The first time I met Deacon I didn't mind him, but the more I hung about with him and heard all his lies and bullshit, the more I disliked him.

Yeah, Graenolf, while I like the "it was a dream" subgenre I think and feel it has to be intelligently done as not to become the next "Oh, great... another Zombie Apocalypse game/movie. *yawn*.". I just wish Fallout 4's storyline wasn't entirely depedent on the parent coming to save their child. I wish it was more abstract or felt more impersonal overall, but in the end since you're the most driven individual in all of the Commonwealth with loads of pre-War knowledge that you would naturally come into eventual political and military power of the whole place to help usher in a new age of prosperity, or a new age of death, doom, and gloom if fascism is your play style.
This is not too far from my own theory. My theory is that the lone survivor died at the beginning, not at the first freezing but the second. Most science fiction agrees that cryogenic freezing would be harsh on the human body. Especially if done without proper setup. On top of that, the player character is thawed immediately stressed about having been tricked into a cryo pod, and stressed more watching their son get kidnapped, and their spouse killed. Then they get frozen again.
My theory is that at the second freezing, the sole survivor dies. Shaun who grows up in the institute, finds out that the institute killed both his parents. But one was left frozen because, why thaw them out again?
Shaun as an intrigal part of the gen 3 synth program learns how to make them, and how to pull memories from humans to implant them into synths it takes him years perhaps decades to perfect. And then, he uses his training to make a synth copy of his frozen parent. Why? Dieing as they froze would protect the brain and the memories inside. He pulls the memories he can and implants them in the new synth and puts the synth version of his parent in the pod. His plan was to use this synth to destroy the institute. He keeps this project off the records. If anyone finds out his plan could be ruined. But something unexpected happens. The institute make him director. He comes up with a new plan. Get his now synth parent to the institute. If he can convince them to take over as director, maybe then the idea of Man Kind Redefined would be clear. I mean your memories could be implanted into another body, one that wont age, then that would lead to a new age for humanity. A never ending age.
As far as proof for my theory goes. You wake up with access to V.A.T.S. The Lone Survivor doesn't have memories of anything from before the beginning of the game (thing mentioned while looking at objects doesn't count as that is just recalling what was said at the time not actually recalling the event indicated). They don't gain weight when they eat, and they can eat a lot. This is the biggest piece of proof in my opinion. Bethesda included the idea that no matter what gen 3 synths will not gain weight in a game where you can pause the game to scarf all the food down to gain back hp. And finally, why would Father leave child synth Shaun, a boy that will never age in the care of a person that would die in 30 - 40 years of old age?
And then he woke up without legs
Kasumi actually admits later in the story that she didn't believe she was a synth, she just couldn't ignore what Far Harbor and Acadia was doing with synths and she wanted to know if they were dangerous or not.

WAIT. If the mannequins are actually synths, they what about the ones in the fun house at Nuka World. The ones reenacting the scene of your family pre-war. This also ties the theroy that you are a synth together. Father had you unfrozen and replaced by a synth. He says that he wanted to see if this world would drive you to madness, so maybe he had the synth-mannequins set up that way to taunt you after he saw that memory in your head, just an alaborate scheme to see how easily a man's mind is sent into insanity or depression.

It would explain what happened in my playthrough when - as we were attacking The Castle - he abandoned the raid to return to Sanctuary (he wasn't my companion at the time) and then walked back to talk about how "we" had won the fight after the base was secured. I tried to blow the treasonous bastard up but he was still invincible. Hope Nuka World allows me to finally end the scourge of Garvey once and for all.

Mannequin theory sounds pretty stupid imo, because how the heck could they get the 2 mannequins in Railroad HQ in it, and not getting the Railroad to notice anything? They would also probably have attacked the HQ long ago if this theory were to be true, as the Railroad is a very big security threat to them.

The Minutemen used Virgils schematics to get into the Institute and blow up the reactor. If Kellogg would've worked faster on the Virgil problem, no-one would've gotten in.

The Quincy massacre was caused by an officer of the Minutemen, not preston.
Preston was Involved in Colonel Hollis's Group, they all got killed in front of him and destroyed the Minutemen, so the Gunners broke the ''Good'' Element he Controls, and Compromised it.

Father keeps tabs on the sole survivor through Dogmeat. Dogmeat is a synth. Remember in the begining, the sole survivor reacts to a dogbowl saying he misses the dog the family lost. Father may have created Dogmeat because he knows that the Sole Survivor would take the dog. When you visit the institute they have synth gorillas so it is possible that Dogmeat is a synth dog.

Tristan Stacey the last ones bullshit. if you don't finish the quest freedom calls and leave them in the museum of freedom settlements still get attacked by raiders, the forged and gunners
plus you only take out the brotherhood if they're hostile to you, otherwise the Minutemen leave the Brotherhood alone, and taking out the institute is his choice. Every action he takes fits perfectly with his stated goals, you have to assume nefarious ulterior motives and additional actions that can't be happened across by chance for it to make sense.

I doubt the Preston stuff considering you meet him fighting raiders and I kept the peace between all factions (save the institution) when siding with the minute men. Preston gave up command because he got most of his former unit wiped out and others deserted for the Gunners. People see the wander as an invincible savior hence the quick ascension in rank
Fun fact unlike gunners there is no agreement of peace between all raiders meaning corvega raiders could easily be attacked by Hugo's hole raiders.

I've know she wasn't a sinth. I figured it out when the guy tried convincing me I was a synth. and I had to have extremely high persuasion to convince him so he is obviously a persuasive person.

Of the four theories, the 4th one involving Kasumi is the reason why I prefer to do the Bar Harbor (sorry, I live in Maine, so, for me, it's Bar Harbor lol) DLC completely through before I even get to the Institute. That way, no matter what, Kasumi is safe. As to Preston being a bad guy... well, after I take over all settlements in the Commonwealth for the Nuka-World raiders, I am gonna go on a spree and kill every last living thing in the Commonwealth... just because I can lol

5. While it could be the New Plague, it is strange that MacCready doesn't say anything about others having it. I find it highly unlikely it is such because of one important factor, why doesn't MacCready nor any of the BOS have it? One last important note, the New Plague was a fast killer, and as we know MacCready 's son had it for a long while. A plot-hole exist in the game, admitted by Bethesda, according to the Immortal, his blood could cure anything and keep you healed, so why is it you never are able to give MacCready the meds from that and cure his son? Also, the Immortal or even the Institute could have also made the vaccine to save Duncan, though the game suggest it is only one dose. It seems logical that the Institute would dearly want to cure it as it affect the Human scientist and 3rd gen Synth too. 4. This is proven false as Mannequin are simply there to creep you out in game (Institute does state what they used to spy on you and others, Crows, yep this is why you can kill them, BTW, and Wandering traders for example. They never say anything about Mannequins and Father got his info mostly from traders and most important Trashcan Carla, who is spying on you). Why they did this, because a few people in the forums at Bethesda would say they were alive and just pretending to be inanimate, from this Bethesda did the mannequin stuff to make you wonder, they also did this with Jangles and Teddy bears. They are just Horror Easter eggs. 3. I agree with this as a couple computers hint at this, though he may not have been considered her son, she did know him though. 2. She isnt a Synth, she was talked into going to help the Synth, however, the Synths knew she wasn't one. 1. No no and nope, Preston Garvey isnt a criminal mastermind. The one about the birds being institute spies is my favorite one. Like how they’re always there, and how the surveillance in the institute shows it from an aerial view point, and i forgot who said that the birds are always watching what you’re doing.
I found out that Kasumi isn't synth from the Institute.When you talk to the guy to tell them about the synth refuge,and then mention Kasumi he's like "Nah man this aint synth,it isn't in the database"
The minutemen ending only kills the institute, theory's still cool though, just pointing it out!
i'm fairly sure you can also kill the brotherhood with their ending, but it is optional!! I sided with the brotherhood and after I destroyed the institute I got the option to start a minutemen quest called ''with our powers combined'' I wont spoil too much but it lets you, as the general of the minutemen, destroy the brotherhood, even though you've sided with them. (note: I'm fairly sure the quest fails immediately if you get promoted to sentinel) :)
I am sorry to say Graenolf but number 2 didn't make since since maniquins are prewar and the one you find in Far Harbor is a mainquin PREWAR vessel. Also I would like to stat The Institute used Crows called Watchers and you can see them in the Institute
