Technically speaking, the intonation per fret would be the same ratio. However, whenever you change the tuning on a guitar, the intonation may be more pronounced depending on the tension on the strings. Intonation is directly related to fret position, string height, and truss rod position... not tuning.
Tunings won't be perfect if the guitar is set up for standar tuning or for example dadgad and then you change it to for example open e tuning. Cause the strings get used to being in that tuning you set it up in when you change strings. Cause there's a bow or a curl that its very hard to see when the strings are used to the tuning you set it up in. But let's say live most people won't noticed when you go from that tuning to that tuning. But there's a difference yes. Especially when you go in studio and record you want it to sound as cleans as possible. And you need the right string gauges for the tuning your using aswell. And lots depends on playing style to. Ive talked to a professional about this many times. He has worked on guitars for years. Selling and fixing them in his shops. So let's say you have just one guitar your gonna record a song in dadgad and the next song is in a completely different tuning far from dadgad its best to throw away those strings set up for dadgad and change til new strings If you want it perf. When I say perf I don't mean 100% but as perf as the guitar itself can be. But live or at home sure you can tune up and down. Will the intonation be at its best nope. But if the strings and set up is fine it will still sound alright .
