    WHAT U HAVE SAID I HAVE UNDERSTOOD,SUPPOSE INSTEAD OF QUERY SEQUENCE THE SUBJECT SEQUENCE HAS DELETION i.e. THERE IS DASH THEN WHAT SHOULD I DO?
