You're not wrong. The skin tone isn't a perfect match. I thought it was the lighting but the more I watched the more I realized it just didn't match. As an MMD user myself though it's often hard to get a perfect match between body and head textures so I forgive them :)

So usually when I need to match textures I open both in the same photo editor (I use Photoshop) side by side and tweak until they look about the same. If your software has a 'match color' option that can sometimes work. Outline with the marquee tool a section of the body you want to use the colors of, then tell the head texture to match those. Sometimes it looks great! Other times not so much. In that case I usually forego that option and open an option to edit the color directly (in my case Image > Adjustments > Hue/Saturation). Adjusting the hue, saturation, lightness, etc. of the texture until I get it where I want it. Curves can help with the intensity of a color. There are also tutorials on changing clothing color in Photoshop that can sometimes work on simple skin textures. It's basically just eyeballing it in your picture editor honestly. After that re-open the model in PMD or PMX Editor. In the small window's Materials tab make sure that the materials for your head and body have all the same settings! Diffuse, Specular, and Ambient colors should be the same for each part. Opaque and Reflect should have the same numbers across body and head. Check that they have the same toon and sphere files. Any difference in these can affect the way the texture looks, even if you've edited them to be perfect matches. Save the model and run it in MMD. Try some effects and shaders. If it looks good you're done! If it still doesn't match right pull up your textures and tweak them some more. I often end up with at least 5 different versions of a texture before I'm satisfied it looks right. Then I just delete the older ones when I'm done. I hope that was useful? I can always provide a visual tutorial if you need it! Welcome to the world of MMD and I hope you enjoy yourself and make many fun things! ^v^
