Is there a way to set the orientation of the design sections relative to the support lines? It appears some of the sections were oriented non-orthogonally resulting in rebar at nonsensically skewed angles.

yep there's a button for that for generating the rebar layouts. the design sections are always orthogonal to the support lines.
