New theory: What if Funtime losing control is because of some sort of interference by Phantom Freddy? We've seen and heard some of the decisions he's planning to make as the new guardian of the dimension. And with Smart Time proving to be a potential obstacle (his planning against Shadow Bonnie proved that), Phantom probably thought to get rid of him. This would especially be the case after showing how capable Funtime could be in banishing such a powerful dark being.
The worst part of it is something Freddy doesn’t even know know about cause it involves his mother, but she might have to sacrifice herself to keep the dimension that she in eclipse live and safe
