Should I just dismantle gear using the auto dismantle setting in option?

First playthrough, it can be ignored so that you're not regularly having to adjust it. And then toward the end of the playthrough, go to the smithy, select all, and dismantle the entire playthrough's worth of gear in one go.
But then you'd have to manually shove all your gear into the storehouse every few missions / every few hours. (More if you decide to replay missions or boss fights, though I can't recommend doing that unless enjoying the mission on a new job or weapon for practice.)
