I think everything is perfect, but for Obito defeating Kakshi, this can only happen if Kakshi fought Obito and Sasuke together, then Sasuke will be manipulated to extract the bijuu because he has the rinnegan. Naruto will seek revenge for his master's murder, but with the help of Jiraiya he manages to calm down, but kills Obito.

0:50 Madara already gave Nagato his Rinnegan before he died. He was on death's door and Nagato was the only one capable of using both. Obito even with Hashirama Cells and his Uchiha power was barely able to handle one of the eyes. By the time Madara died, Naruto wasn't even born yet, so there's no way for Madara's eyes to ever end up with Naruto. Also Minato was the Fourth Hokage here before Naruto was born, there's no way the Uchiha Clan massacre occurs on his watch especially as there's no Nine Tails attack (the situation got to that point under Hiruzen because he was incompetent during his second reign as Hokage). That was the main reason why the tensions between the village and the clan exploded. The Uchiha wouldn't be relocated to the outskirts of the village and there would be no reason for them to rebel.

It's a good rendition but it has one major flaw. Minato will never place half of the nine tails on kakashi. Since only people with high chakra can maintain him and throughout the series it has been identified that kakashi doesn't have alot of chakra.
Kakashi has chakra problems because of the Sharingan, without it he could be considered as one of the jounin with highest reserves, considering that he never had any chakra problems after he lost the eye.

Awesome ending!! Could you redo the story of what if Goku was a ninja with this idea!! What if Goku landed inside the leaf village and both Minuto and Kushuna adopted him. Then come time for Naruto to be born Minuto chooses to seal the Yin part of the 9 tails inside Goku and the Yang in Naruto. To make Goku less powerful you can cut the amount of zen kias he can gain since with them and the tailed beast energies he’d be way to powerful. Also maybe with the yin part of Goku you can make his SS transformation more closer together with beast mode!!
To awaken rinnegan, you also have to first awaken magenyoko sharingan. This was seen in Hagoromo's case. Both sasuke and madara also awakened it after they had magenyoko.
