They should have made a movie with Serpentor getting himself killed along with the poor Cobra Commander and rest of the high up of Cobra. The vipers and officers decide to make their own emperor using both the DNA of Serpentor and Cobra Commander .

Cobra seems to be a pretty popular name for evil armies. In the Hanna Barbera Godzilla cartoon, there was an evil organization called Cobra where they captured the Calaco people and Godzilla rescued them. Also in Batman beyond there was another group called Cobra.
Larry Hamma at Marvel Comics wrote the file cards, and the comic which were all kind of conceived together along with the animated shorts that became the commercials and art style for the vhs movies that preceded the cartoon (and then were released as five part episodes arcs to start the series). He was originally working on a comic book title concept called "Fury Force" about Nick Fury running a crack group of agents against Hydra. Fury and Hydra had been in comics for a while, but I am unsure about Shield. This then got turned into Gi Joe vs Cobra. Hasbro designers would make characters and send them over to Hamma to come up with a name and back ground (though sometimes they came with names). So an evil secret terrorist/spy/private army concept with a meglomaniacal leader has its roots in hydra.
