It creates a conflict because the instrumentation and grandiosity present a very happy and blissful picture, like that of heaven as you say. It's just one of the many things I like about this piece. I feel like the bittersweet part of Bach's music is rarely put in words.
To really sing a piece like this legato, and sound beautiful, the piece would need to be slowed down much further. The choral section at the beginning is a jig, it really needs the breaks to produce that sound, and if we slowed it any further, we'd also need to double the intro's length, since it is meant to be half the tempo of the second section. As for other cases, I think they're all similar. The staccato approach is necessary for the characters and tempos that the pieces suggest.

I know it's supposed to be grand and celebratory, but the overture has a very bittersweet quality to it. It makes me want to sob.
The long drawn out harmonies in the string section, with the oboes imitating above is a dose of heavenly beauty
