I have the same setup and you didn't need to cut the radio door, you just need to put the brackets back further. I placed the brackets with the same depth as the OEM headunit and it sits flush without needing to cut

Momo Tuner or Momo ASM 320mm wheel is the way to go. best looking and most comfortable wheel. 350mm doesn't look as good and i find the 9 and 3 o clock doesn't wheel as nice compare to the 320mm due to it being slightly thicker.
Sound deadening done right is you apply the dynamat type product, aka damping tiles, at just 25% coverage. Full coverage adds unnecessary weight and cost. Damping tiles don't block sound. They add mass, changing resonant frequency. Oil drum effect. Gives that Mercedes door slam. You divide each large, flat area into virtual squares. Cut a piece 25% of that square, apply to middle of that square, use roller to make sure its flat. Not so it doesnt fall off, but so it fully becomes part of the mass, so it damps properly. Then apply an actual sound blocking material at full coverage, such as automotive thinsulate.

How does tuning work with the sos stage 1 supercharger? Is it just a piggyback on the ap1 ecu?
