It does make a difference, but not enough to be overly concerned. The best fertility and resulting fruit set will be immediately after the dew dries, around 9-10 AM. However, the best time to make a cross is when you have the time and flowers at the right development stage. I have made crosses at 2 PM and had them set, but it's not ideal. Pollen is very susceptible to environmental conditions, and heat and moisture very significantly affect the pollen viability. Flower position on the plant is a secondary concern, the best % fruit set will be at the 2nd and 3rd nodes (for bell peppers), and I assume something similar for habaneros and ajis.
Why aren't you covering the cross pollinated flower with some kind of a plastic bag or something else to ensure that it is not getting pollinated by wind with it's own pollen?
