I saw him once saying that he always walks around the town where he'll make a concert to find LP shops and buys everything he can find in order to expand his musical background. It seems to me you almost got the whole picture. What is actually going on is a cover indeed, and it is played in a very alternative, harmonically complex and syncopated way. BUT the thing is, he is doing so counting on the fact that the original arrangement and melody are completely familiar to who's listening and singing along. So it works more as a complement to the original version playing in the audience's mind. When you know the original by heart and listen to this, it's much cooler. This guy is a true musical genius.

Gilberto Gil is a musician and composer active in Brazil since the late 60's, with an extensive musical carrer, and considered one of the greatest names in Brazilian music. Not only is this song beautiful, but its lyrics are wonderful. Fun fact: he was Brazilian Minister of Culture for some time.
Rita Lee - On the Rocks
Rita Lee was lead singer in the band Os Mutantes, psychedelic rock band in activity since the 60s. This song is from her solo carrer, in the 80s.
