make sure you talked to the bird-lady after pushing the egg off the cliff, if you have done that make sure you have pushed the button inside the blue sages house and if you have done all that and flut flut is still not there trying moving on to the volcanic crater and activate the button in the red sages house then go back to boggy swamp. the buttons seem to check what you have completed upto that point and flut flut is in a second level later in the game. let me know how you get on :)

Ghost Type I did that and I still can get the flut flut to be there when I need him.
