    how to make a deepening under six faces in a sphere? a kind of top of a hex bolt ... at what the sphere should turn out without visible defects

      with boolean, create the sphere, and the shape with six sides. use an extrude on the shape and go through the sphere. adjust the depth. then you can use retopology with the option of boolean and normal turned on. It will create the shape without deforming your sphere at all.
