i have created domain in route53 , some of the dns records are utilized inside the aws services but a few is used out of it on physical server , the request on the url is valid but i am not able to configure ssl certificate from Certbot for it and i also running my physical server on private network.

Aws free tier does not mean completely free. You will still be charged for most of the services.
