You'd do it the same way as I do windows in walls with a second siding skin (www.shoegnome.com/2014/01/08/archicad-video-complex-profile-siding/). Build the roof out of as many layers of Roofs (roof tool) as you need, then place a Skylight and an empty roof opening. if you are doing a flat roof, you'd place the skylight as an object and just cut holes in all the roof layers. There's an example in my template (which is free to download, if you want it to be free): www.shoegnome.com/template/
