The Dream Stone don't contains thousands of universes, it just a stone that can grant wishes. Also, Mario never destroyed the Dream Stone alone, this is a feat from Mega Dreamy Luigi. In Mega Dreamy Luigi's battles, Mario is just a support that gives items and makes a Bros. Attack, which is only unlocked long after this fight, only being released in one of the next boss fights.
