You'd need to spin off Minecraft into its own game engine to combine all three, or rather more accurately a realistic scale of Earth known to man in cube form, in order to run it. All the other Minecraft spaghetti code would complicate things. I can't think of anyone crazy enough to actually try and do something like this, nor could i see someone trying to play that. Imagine a video game where it's scaled to reality so it takes just as long to climb a mountain as it would IRL... Who'd play that?

Alternatively, you could install “Betweenlands” and see if you couldn’t modify the worldgen to have those naturally occur… I know making the seabed have plant life in 1.12.2 is possible! We just gotta figure out how!

There will be tiered diving equipment and complex diving mechanics, such as efficiency of oxygen decreasing with depth

So when you say that challenger deep is deeper even than that, thalassophobia sounds like the most rational fear actually.
1.12.2 is still a very lovely version of the game, arguably the best for modding. Most of my own modpacks are in 1.12.2, and so it RlCraft, and so on and so forth.

To my disappointment ore and structure generation was very poor in my few attempts. it didn't feel like there was a need to dig deeper and deeper from a practical point of view. i hope to find more information on how this can be fixed and give the idea of multi-level superdeep mines and playing the game as a true dwarf a second chance

This is a little less than the deepest hole ever drilled. And in terms of absolute depth, relative to the Earths core, that is just a tiny bump on the surface of an eggshell. In fact, if you could touch the Earth in the size of an egg, the Earth would feel smoother than the egg 🤯

I would LOVE a modpack where you explore an underwater trench as deep as this with your goal being to reach the bottom (presumably for some treasure). As you go, you have to harvest unique resources from the trench and build structures to gain upgrades and facilitate your expedition.
I remember trying that modpack that mimics Earth in height and everything, and going into the ocean. I swam down about a hundred blocks, then got absolutely terrified and just swam back up without looking down. Even in a game as unrealistic and safe as Minecraft in creative mode, the seemingly infinite abyss of the void is terrifying.
It's really cool. I would be happy to see Leviathan Gargantua in the deep waters. I think many people would be interested to take a look at the video, with various things inspired by Subnautica

5:20 - Prior to you saying that, I was just thinking, you'd definitely need Netherite or better (mode-dependent)backtank + suit. An Empire state building pushing down on every (separate) inch of you; if the suit ruptured, masssive high pressure to low pressure, you're flash air-fried as all your insides (as in your insides and all the things insides the suit inside or out of of you) are force-rammed in to the tank where your oxygen was coming from and reversed and squirted out. Wouldn't hurt though, at the pressure and speed it would occur, your human biology would become literal chemistry and physics, before you'd even had the chance to receive and process what was happening. Bit like crossing the streams in Ghostbusters [it's not total proton reversal, but for all intents, may as well be! :D] and if you had the Cold Sweats mods, you'd certainly die, on top of the pressure it's sub-freezing temperatures... and that vague entity on the edge on perception, that's just in reach*, but always just out of view, with.. something's glinting; almost pointy looking; wait there's something glowing above where that was no; how curiou............! :D
