To be fair, they didn’t know Finn was conscious in the box, if they had, they would have released him every now and then so he wasn’t left completely alone

Finn was a threat,that's why he stayed in that box. He wanted to die so he would have bring Mikael to kill all of them. That's why Klaud daggered him and Elijah agreed. I think he lived for 100 years,then he started to hate being a vampire and Klaus saw in him a threat .
I think the reason is Klaus knew how close Finn was with Esther and if he ever found out that Klaus killed her and blamed it on Mikael he would join Mikael and help him. Him being the eldest and strongest at this time makes him more of a threat especially considering klaus was bound.
