Learning all of the cloud formations was pretty tough. Learning where the merchants on every outpost was confusing.
Trying to learn how to sail solo was pretty tough and not knowing how to dock a rowboat until my 3rd week playing was kind of a bummer.
There was a lot to learn in the beginning but I'm glad that I've picked it up and played more recently. I can't wait for the new update in 2 days.

They don't. They only show for reapers lvl 5 emissaries

That's the guild emissary flag, when a guild reaches level 15 they can raise their own emissary flag, when they hit grade 5 with it, they appear on the map.
