I prefer the happy theatrical ending, as that's the one I grew up watching, but objectively, the director's cut is definitely the better film. It's closer to the original black and white film and the stage version, and gives the movie more of a horror feel.
I love this movie, but I have to say i prefer the stage version, mushnick was still a shrewd business man who wanted to monopolise Seymour for the plant, he stuck to his morals when he caught seymour chopping up the dentist. Seymour actually tricks mushnik into reaching into the plant (and thus being eaten) to save himself from having to be turned in. Which is why in the stage show when he fails to kill the plant and there isn't a happy ending, you don't feel that he was an innocent victim as much as in the movie.
